    Ganondorf is the final boss. Skyward Sword is the earliest game in the Zelda series chronologically speaking: it has Ganondorf's origin story in it. I think Wind Waker and Phantom Hourglass are the latest.

    Actually, there are two storylines.
    SPOILER! :

    Wind Waker and Phantom Hourglass are both breakoffs of when Link was a child in Ocarina of Time and Majora's Mask. Wind Waker Link is just a reincarnation of the child Link in Majora's Mask. Same with Phantom Hourglass.

    Then there's Twilight Princess where it's a break off of if Link grew into an adult and had children, thus making it possible for the Link in Twilight Princess to be a descendant of him.

    I always read the whole Link/Zelda thing as a reincarnation deal. Every time Ganondorf needs to be defeated, Link and Zelda are reborn into new bodies (Tetra is direct evidence of this, but probably all the Links). In Twilight Princess Link is a young man, but still not much older than the other Links. I figured that they don't really become Link and Zelda until they need to go do some Ganon slaying.

    Of course, Ganon is also reincarnated periodically, as proven by the curse Demise lays on Link at the end of Skyward Sword.

    funny thing, you can only achieve the Gold Era, if you lose against Ganondorf.
